I have a silly question, what does cmsearch2 do ? And if it is a better version of cmseach, with what, and why cmsearch WU's still get generated...

We are in the process of splitting the cmsearch tasks into two groups: one with moderate workunits (a few hours of runtime) and one with the big tasks. While both versions of the cmsearch are the same, the small WUs will be delivered with one cmsearch app and the big WUs with the other one. That way, users can choose whether or not they'd like to run huge tasks on their machines by simply checking/unchecking one of the two cmsearch apps. Of course, you can also choose to only run the big tasks, e.g. to get the credit bonus ;)

I have seen chechpoint when checked cmsearch2 0.30 tasks, are that real 'on reboot' chceckpoints or only 'in memory' chceckpoints while Boinc is running?

In cmserach2 we try to bundle some small workunits into one Boinc workunit. If one of the small ones inside finishes, a checkpoint is written to disc.
